If the pins don't cause any misalignment problems or gaps in the seams, I would leave them in place.

Teah Tazz, do whatever you have to to get the best fit. I think that's a pretty good motto for the entire hobby. If the fit is fine with the pins in place - leave 'em, it just makes the bond a little stronger. If the pins mess up the alignment of the halves, then remove them to get a better fit. It's a little harder to do that of course, but take your time and concentrate on the pit and you'll be fine.

Tazz, do what ya gotta do. If the alignment pins give you a good overall fit leave them. I have had times when the pins made most of the fit good and have had to reshape portions of the fuselage with jeweler files to to conplete the assembly. (ie. to make the cowl fit properly or when one half of the rudder doesn't match the other). In the Army our moto was "File to fit paint to match"

Nice motto CRS! :-)
It just about sums up modelling! I do quite a lot of short-run models... it'a surpise when things line up and joints don't need filling!
All the best
