Does anyone know where to get red/green transparent plastic to craft navigation lights ? I believe there use to be packaged assortments of pre shaped lights, but I have not seen those advertised for a while.

You could try at a plastics fabrication shop. Toothbrushes used to be made with transparent coloured plastic but they're pretty rare these days.

I think Quickboost just released some.
Actually checked and they have released parts for a couple of specific aircraft types - however they have a decent pour stub on them...
CMK also do them.
