Has anybody had problems when attaching the intakes (b31 and b32 assemblies) to the
fusalage? I have a gap and the fit is not very good. Any suggestions would be appriciated.

There was a Build up article on the Superbug in September's 2003 FSM The builder had the same problem you are having right now. Below is the link to the article it is a PDF file and hope it helps. What it sounds like to me is you glue the intakes to the fuselage let it cure. Then bend (carefully) the braces to meet the fuselage and glue them.
