been seeing letters on RAF aircrafts around the roundels
how do they work?

They are the squadron codes.
Usually, you have two letters for the squadron and another one for the individual aircraft.
For instance, a 438 Sqn. Typhoon would be coded F3 - H.
The - represents the roundel.

so it is difficult to decipher which squadron with those letter?

All you need is a list of the Squadrons and the codes.
